That's where it had to be, with Emma and Regina not only missing, but replaced by a hell of a pair of doppelgangers. But now that it's all over, he's had time to go back through some things that bugged him. Most people probably wouldn't think anything of the conversation Emma had with Hook in the magic notebook--it'd been one of many, pretty brief. Neal probably shouldn't have read it like he had.
But he'd recognized the handwriting, and hadn't been able to help himself. It was what led him to not making his own reply, because Neal is very aware of the whole time and place concept. Hopefully, in the aftermath, they've hit the right time.

Maybe it's a guilty conscience, or maybe it's that things are just so damn complicated with Neal here -- not to mention the near-endless rain of total crap they've been dealing with since he showed up -- that has her on-edge and waiting for some conversation that's heavier than she's prepared to deal with.
